Thomas moves from newcomer to the person everyone else wants to protect or capture, and each film changes what he is doing. In The Maze Runner (2014), he disobeys the one rule the Glade treats as sacred by following Alby and the runner Minho into the corridors, then guards the wounded Alby until morning. The next day Teresa comes up in the lift (the first girl it has ever carried, with a note calling her the last), and around the same time Thomas notices a pattern in the maze that suggests a way out. A night run follows, Grievers kill several boys, and Thomas and Minho work out how to kill one and study it. The exit turns out to be a doorway in the wall, which leads to a lab of dead scientists and a recording from WCKD describing the boys as a test during a worldwide outbreak. Gally shoots Chuck, Minho kills Gally, and soldiers lift the survivors out by helicopter.
In Maze Runner: The Scorch Trials (2015), Thomas is the one who sees through Janson's story. Janson says the facility shields the Gladers from infected Cranks, but Thomas finds that WCKD runs it and that Ava Paige is still alive. He leads his friends out into the Scorch, where Winston is lost to the infection and Brenda and Jorge become guides toward the mountains. At the Right Arm camp, Teresa passes the location to WCKD, and the raid takes Minho, Aris and Sonya while Mary Cooper is killed. The film ends with Thomas vowing to kill Paige and bring the captives home.
In Maze Runner: The Death Cure (2018), he stops running and goes on the attack. He heads for the Last City with Newt and Frypan to get Minho out, and Gally, believed dead, helps them inside. Along the way Thomas learns that his own blood can produce a cure for the Flare. Janson kills Ava Paige and then falls to the Cranks that Thomas lets loose.
Who Are Thomas's Closest Relationships?
Thomas's closest ties in the trilogy are with Newt, Minho and Teresa, and each is tested by the end. Newt, played by Thomas Brodie-Sangster, is a fellow Glader who stays at his side through all three films. In The Death Cure, once Newt is infected with the Flare, he begs Thomas to end his life. As the last film of the trilogy, it leaves his own story closed rather than open.

According to TheWrap on May 3, 2024, 20th Century Studios is developing a reboot described as a continuation of the original trilogy, with Jack Paglen in talks to write and Wes Ball attached as a producer rather than as director. Best Moments for Thomas Across the Trilogy
In my opinion, the strongest Thomas scenes are the ones where he has to choose between a rule and a person. The first is the night in the maze with the injured Alby, in The Maze Runner (2014). Thomas has broken the one rule the Glade insists on, and he stays to protect Alby anyway. It is the film's clearest statement of who he is, and it comes before any of the larger plot is revealed.
The second is the Griever examination with Minho. It could be argued that this is where the film turns from survival story to puzzle, because Thomas stops running and starts investigating. That habit of looking closer pays off in the pattern he spots in the maze.
The third, and perhaps the most affecting, is Thomas refusing Newt's request in The Death Cure. Brodie-Sangster and O'Brien have been paired since the first film, so the refusal lands on a long friendship, and Newt's response makes the choice costly. Compared with the sprawling Last City assault around it, the scene is small and quiet, which is why it works.
The last is the rooftop scene with Teresa. It closes a thread that began when she stepped out of the lift in the first film, and it is the one moment where Thomas's blood, the thing that makes him special, is taken from him rather than used by him.
